Referring to a solution given by a Redditor (maulrat17), the only way to fix the Shovel in Baldur's Gate 3 is to drop it and pick it up again. When you do this, your character will register that he is holding a Shovel. And after that, you can use it to dig up the earth.
If that didn’t work for you, there’s something else to try. According to a Redditor known as Camerickoo, transferring the Shovel between characters worked for him. So you can also give Shovel to another character and take it back after a while. This should work for you, just like it did for others.
