There are three difficulty levels to choose from when playing The Thaumaturge. These are Story, Balanced, and Challenge. The difficulty level can be changed by opening the options menu, selecting the Gameplay tab, and finding Difficulty Level in the Combat section.
The most important thing to note is that you can change the difficulty at any time, except during battle. You get the chance to change the difficulty when you fight your first Salutor, Bukavak. Otherwise, once the battle has started, the difficulty is set. You can, of course, just load a previously saved file. You may also spend any unused upgrade points and switch your upgrades before each battle.
Outside of combat, before you start playing, or even during exploration mode after you load a game, you can change the difficulty. Note that the difficulty you are currently using will affect all of your saves, not just the one you are currently playing.
